Note: there is a difference between your Users and Customers. Customers might not have login credentials to login into your application on Omnibasis.
You can always connect customer to user or user to customer. To automate that connection, when new user is registered or created in your application, it is attached to the a customer record.
Selecting Create customer profile when new user is created automates that connection.
